Attorney General Mahbubey Alam on Wednesday told The Daily Star that his office will soon file the appeal with the Supreme Court.
He said they would seek cancellation of the acquittal and pray to the apex court to convict the Jamaat leader for the offence.
The chief law officer of the state however did not mention the grounds which will be stated in the appeal.
The prosecution in the charge said Quader Mollah along with his 60 to 70 accomplices on November 25, 1971 went to the village of Khanbari and Ghotan Char, now Shaheed Nagar of Keraniganj, and caught two unarmed freedom fighters from the house of Mozaffar Ahmed Khan.
Freedom fighters Osman Gani and Golam Mostafa were brutally murdered by charging bayonet in broad daylight.
A systematic attack and indiscriminate shooting by Quader Mollah and his gang killed hundreds of unarmed people of the two villages that day. Among them, 24 persons were named in the charge.
The prosecution has failed to prove this charge against Quader Mollah before the tribunal.
The ICT-2 on Tuesday sentenced the assistant secretary general of Jamaat to life in prison for committing crimes against humanity committed during the Liberation War.
Earlier in the day, MK Rahman, also the chief coordinator of the tribunal prosecution team, told reporters at his SC office that the government will appeal against the judgment within 30 days.
In the verdict, Mollah, 65, has been found guilty of five war crime offences.
In two of the five incidents, at least 350 Bangalees were killed and a girl was raped for each of which the tribunal awarded Mollah life sentence (30 years).
The Jamaat leader also got 15 years' imprisonment for his complicity in each of the three other criminal offences in which six people were killed.
